Rules in using Applied Biosystems 3500/3500xL Genetic Analyzer (rev.2016.2.1)


0. Prior to utilization

Only registered users can utilize this system. If you want to utilize this system, first receive instruction from either a maker instructor or an already registered user (this user instructor must be a researcher or a doctoral course student, who is conversant with sequencer) Then, receive operation training under your instructor's supervision for several times. Finally, you can apply for registration after your instructor has confirmed your technique and knowledge. Application form (ABI3500 / ABI3500xL)

1. Reservation
First register yourself an E-mail address with "Google Accounts", then inform Tsukiashi (moon*kumamoto-u.ac.jp 'Please change * to @.') your E-mail address.
Check for available time on homepage (for exclusive use) and make your reservation. If you miss to present yourself 15 minutes exceeding reservation time, your reservation shall be cancelled and we shall move to next reservation. Moreover, a penalty (charges for number of samples you were going to measure) will be invoiced to your laboratory. For cancellation, delete your reservation promptly.

Note:
1. The reservation must be made within 48 hours prior to use of the machine.
2. When you make a reservation, you must write down the date and time that you reserved the sequencer in addition to your name, lab name, and the number of your samples.
3. The reservation must be made, using a lab computer.
4. When you have the plan to utilize more than two polymer pouch (= 8 plates) within 7 days, inform Takahama (shokichi*kumamoto-u.ac.jp 'Please change * to @.') by a week before usage.


2. Maintenance
2.1. Daily maintenance 1 (maintenance before starting Run)
Daily maintenance 1 should be done before starting up the sequencer. Maintenance points are mentioned below. Also refer to a Check List next to the system when exercising maintenance.
- Status of consumables displayed on dashboard are valid
- All of buffers are at filled-line
- Capillary tip is soaked into buffer
- There’s no air bubble within line of pump block
- There’ no leak or crystalline of polymer
- There’s no crystalline dust inside
- Waste fluid is not full.
*IMPORTANT*
Do not jolt or move the sequencer! Close the sequencer's door gently.

2.2 .Daily maintenance 2 (once a month)
Done on every 1st day of each month by laboratories in turns. Turns for the following month will be informed about the last week of the previous month. Please see "Check List" and process maintenance accordingly. Please put Check List next to the equipment to be collected. And remember to put check mark in the Action column of Maintenance Calendar.
- Clean Auto Sampler and Tray
- Check Disk space
- Run Cleanup DB.vbs (Desktop)
- Defragmentation (need to login as administrator)
- Clean filter on the back of machine.
*IMPORTANT*
Do not move the sequencer! And, please close the sequencer's door gently.

3. The caveats
3.1.Exchanging the polymer

Anybody who exchanges the polymer must wash the pump block with conditioning buffer.

*Expire date*
Official expire date of polymer is 7 days after opening. However, you don't need to exchange polymer because it can be used up to 60 injections or 384 samples.

*The rule of changing the polymer*
Make sure that you completely use the attached polymer before using a new one.
e.g., you want to run 96 samples on 3500xL, but the attached polymer remains only 75 samples. You must divide your samples into two groups.
The former (=72 samples) is sequenced using the attached polymer, while the latter (=24 samples) is sequenced using a new one.

After finishing of your sequence, you must over-write in your Google calendar to inform other user the number of remaining polymer.
e.g., Matsushita lab, Takahama, 120samples (6/20.9:13) 158 remains


3.2. Changing the Cathode Buffer Container (CBC)
You have to use the new septa every time, when you change the CBC. 

3.3 .Starting the computer and the sequencer

To avoid software trouble and damage to the system, you must follow steps to start the computer & the sequencer.
<Starting process >
Turn on the computer → login display → Turn on the sequencer → Make sure that the green light is on → login → Wait until the system is ready(wait for the green check mark)

3.4 Washing the pump block
Make sure that you wash the sequencer with the "conditioning reagent", if you are the first person to use the sequencer for the week.

3.5 Things to be aware of when using
・ You have to confirm that your plate is placed on right position in the auto-sampler.
・ Make sure that you confirm whether your sample is absorbed or not.
 (You can check it in 20 minutes.)

4. Consumables
4.1. Cost

The chief manager of the sequencer counts the consumption and actual use at the end of the month. If we need to order the common consumables, Ms. Tsukiashi informs each laboratory's managers and secretaries of details of the cost. After the venders deliver all the common consumables to Matsushita Project Laboratory, they deliver the delivery slip to each laboratory. Regarding not common consumables, purchase by laboratories themselves.

[Procedure]
1) The number of usage of common consumables is calculated. Then the total of cost is estimated.
2) The number of Injection that was utilized by each laboratory is calculated. (Regarding 3500xL, Injection number is multiplied by 3 because 3500xL has 24 capillary.) Then, the frequency of usage is calculated based on total number of Injection.
3) The cost of common consumables is calculated based on frequency for each laboratory. Then, secretary Takata informs each laboratory’s managers and secretaries of the cost.
Note: Regarding Capillary Array, the cost is calculated independently.

4.2 .Polymer order
1) The chief manager of sequencer checks the number of polymer stocks several times a week.
2) If the number of stocks is 2, the chief manager orders 5 polymers. (It means that the maximum stock number is 7.)

4.3 Exchange
Users are requested to exchange consumables by themselves, except for Capillary Array, which is exchanged by Equipment Administrative Person.
*IMPORTANT*
When you change some consumables, please perform carefully and perfectly a task. Physical impact may be the cause of the trouble.

5. Repair costs
Costs for replacing infected software, repairing damages will be borne by laboratories.
If users who belong to same laboratory repeat the same mistake regarding all troubles, this laboratory shall bear the cost for necessary repair or necessary additional purchase.
Note: PI must give users explicit guidance on technique.

6. Usage history
Entry your usage correctly in History Book after utilization. This book is for INTERNAL USE ONLY. Anyone who doesn’t record his/her utilization is subject to Utilization Cancellation.

7. Other
This equipment is shared using among labs. Incorrectly utilizing users will get warning only once. Any further incorrectly utilizing after warning is strictly subject to registration cancellation and utilizing termination.
*IMPORTANT*
If you have any problems, inform Takahama (shokichi*kumamoto-u.ac.jp 'Please change * to @.') immediately. (Don't continue your run. And don't shutdown the sequencer without asking.
